A few timesavers for a 100% run.
1. You can crash near the cage in the barrel flying section of the Menhir Hills to avoid destroying the cage with another barrel, which takes longer. After that, you can save about a second by death warping.
2. Jump up to a cage in the optional temple area of the Sanctuary of Stone and Fire. You normally have to go to the other side of the room and jump up some steps. This trick is pretty simple, so it's probably been done before. EDIT: Sure enough, Saestrol did it in his video walkthrough from 2008.
3. Skip climbing a web and jumping on some platforms in the area of the Fairy Glade accessed from the Echoing Caves.
