After running out of air, wait until you have 2 honeycombs left and take damage. Once you lose your last honeycomb, you will still live. If you break a crate, attack an enemy, or run out of air again, you will die. Apparently destroying certain objects deals 0 damage and makes the game check if you have 0 health.
