In the first episode of Secret Invasion, the storyline begins with Agent Ross in Moscow meeting with Prescod, who believes the recent global attacks are the work of Skrulls. Ross mentions previous events in Captain Marvel and the promise to find the Skrulls a new home, implying that they can't be responsible for the attacks. However, Prescod attacks Ross, suspecting him to be a Skrull, but Ross is ultimately revealed to be a Skrull himself. This sets the stage for the theme of distrust and infiltration.
Meanwhile, Nick Fury returns to Earth aboard the S.A.B.E.R. spaceship, accompanied by Maria Hill. They meet Talos, who is taking care of a Skrull Sky Plant planted by his late wife, Soren. Talos reveals that Fury and Captain Marvel abandoned the Skrulls after the Blip, and a Skrull named Gravik has gone rogue. The Skrulls are unhappy because they helped Fury and Carol Danvers in the hope of finding a new home. Gravik plans to use a "dirty bomb" and a group called AAR (Americans Against Russia) to ignite a war between the US and Russia.
In the US, Rhodey informs President Ritson about Fury's departure from S.A.B.E.R. and their intercepted encrypted messages. Rhodey suspects Fury and Hill are AWOL, but Ritson tells him to handle the situation. Fury is then captured by MI6 agent Sonya Falsworth, who intends to crush the Skrull Rebellion. While in captivity, Fury plants a bug on an owl statue. Sonya Falsworth's connection to the MCU is likely related to James Montgomery Falsworth, a British soldier from Captain America: The First Avenger, possibly her ancestor.
G'iah, Gravik's daughter, meets with a Skrull named Beto to head to New Skrullus, a safe haven and headquarters for the Skrull Resistance. In New Skrullus, humans are shown in memory machines similar to those used on Carol in Captain Marvel. Fury, Hill, Talos, and G'iah discover that Vasily Porprishchin might lead them to Gravik. However, it is revealed that Vasily is also a Skrull.
During a meeting in a lunchroom, Talos informs G'iah that Gravik killed her mother. Fury and Hill meet in a bar, where Hill questions Fury's readiness for the battle. Fury reminisces about the events of Infinity War, showing a flashback. G'iah wants to delay the attack, but Gravik insists on proceeding. She confides in Talos, who urges her to save herself.
On Unity Day, Gravik's attack is successful. Fury attempts to pursue him but loses track, and a fake Fury shoots and kills Maria Hill. In a poignant moment, Fury reveals to Maria that he returned to Earth because he thought he owed it to Talos. Maria asks if he's talking about someone else, alluding to a person or event that Fury may feel indebted to—possibly Tony Stark, Agent Coulson, or even himself. The mystery of this statement remains unresolved.
