It's possible to have a living Pikmin while the day ends from an extinction. The following glitches were done to do this experiment:
-The napsack carry glitch spot: youtube.com/watch?v=bXiVifnDYrc

-Pikmin pushing: youtube.com/watch?v=V4CGO4YpLr4&t=66s
-And having a wild Pikmin follow you
So what happens to the single living Pikmin when an extinction occurs? If it's following a captain, or idle around the landing site, then it will disappear from the game. However, before that, it can be interacted with during the liftoff cutscene. I show that shearwigs can approach the spot that the Pikmin stood before the extinction, and that they'll eat the invisible Pikmin, thus releasing a ghost.
However, if the Pikmin is in the ground or in the Onion/ship when an extinction occurs, then it won't disappear. Instead, it will simply stay in the ground or the Onion/ship.

In that video, by using Cutscene Timer Storage, I tried playing the You Appear Lost cutscene in Awakening Wood and Perplexing Pool, and I got a crash. In this video, I tried playing You Appear Lost in Wistful Wild, and I got a crash there too.
