By simply repeating this glitch in 9 sublevels with 100 Pikmin each time, I can get 900 deaths this way. Then, I can either kill the 100 Pikmin for real or repeat the glitch again, and I get 1000 deaths.
The death counter glitches and only shows 000 deaths! However, the death counter at the end of the day can show 4 digits if not more.
1000 deaths is the maximum deaths that can be gotten in 1 cave. At least 10 sublevels are required to get this number, so the only other 2 caves that could challenge this amount are Cavern of Chaos and Hole of Heroes. However, neither have enough floors with hazards to get close to 1000 total possible deaths.
If you're curious why I brought 100 blues instead of 100 purples or yellows, I wanted to make sure that I could easily do the flooded sublevel 10.
The most difficult aspect to this challenge was getting 100 Pikmin to get poisoned nearly simultaneously from a doodlebug. In the video, I waited until the doodlebug would squirt a poison cloud at a wall. Then, getting 100 Pikmin poisoned was easier.
