I forgot to get fish in Stock Pot Inn earlier, so that's where the fish is supposed to come from.
I'm really not sure about the rupee farming. There are many other rupees we can get during the run, and also it might not be necessary to deposit 500.
If we want full explosives in 4th cycle we need 110 rupees (10b 20c) and farm 10 in GBT (because we need to farm arrows anyway). But so many explosives are probably unnecessary, maybe we even can skip the bomb shop entirely.
Also another option to get Stone Mask is towards the end of the run before Moon Warp. I guess for that you would kill two bubbles for 100 rupees and buy blue potion.
