This is a fairly long breakdown of our community's effort to understand Bowser Jr. and Note Block RNG over the last three or so years. Also, a slight correction: Bowser Jr. encounters use your roster as of *the most recent match of baseball that you played*, not as of your last save file- although your save file data includes the roster for the most recent match of baseball that you played, which is why the old Save/Load setup works the way that it does. You can see the default values for your roster by hovering over each captain in the Challenge Mode menu just before starting a playthrough; those characters, in that order, are what you'll get if you battle Bowser Jr. before any of the real captains in your playthrough.
