I was so dumb and misinformed in the beginning (and I think I realize this as I was resetting)-You cannot manipulate static encounter Pokémon's nature using the ability synchronize. Only normal wild encounters.

Here I catch a Timid Southern Island Latios in Pokémon Emerald! I soft reset for a beneficial nature.

-I trade Pokémon holding really rare items for cloning in Pokémon XD: Gale of Darkness to my Pokeman Emerald save file for cloning.
-I organize and clone Pokemon in my Emerald save file
-Trade the Emerald Clones onto the Customized Save File
