There's a great technique you can use with a TinyG for homing the Z axis to a perfect 0 position when milling PCBs.

This technique could be used when milling other materials as well by creating a small cutout of an FR4 PCB board with a known thickness. Just solder a wire from one of the Z Min pins to the cutout PCB board. Then use the alligator clip on the endmill. After the G28.2 Z0 command is finished, jog the z down by the exact thickness of the FR4 and zero the axis.
