Basically the same as an OoT grotto alternate exit. When you enter a submarine or a Beedle's shop ship, the game stores your room value and your x, y and z coordinates. When you leave, it decides where you should go by checking those values (although the X, Y and Z values seem unused to decides where to place you, I'm not sure)
If you map select to a submarine and leave without setting prior values, you crash.
All the submarines are on the same map (Abship) and all the beedle ships also (Obshop). But they're in different rooms. So you can't alternate exit like in MM because other rooms are not loaded in TWW.
