Abstract: Recent pandemic events have shown the importance of disease germ surveillance. This Shiny App aims to become a widely used platform for molecular typing of pathogens. It leverages the core-genome multilocus sequence typing (cgMLST) method to uncover information about the genomic structure and relatedness of a selection of pathogenic species. In this way, emerging variants and patterns can be made visible early, fast and straightforward. In outbreak or routine testing situations this tool could therefore provide valuable insights into the spread dynamics and infection events at molecular level. It is not a unidirectional bioinformatics pipeline, but rather an all-in-one platform which provides a local database to store the allelic profile of samples together with epidemiological metadata, connectivity to cgMLST scheme databases, a rapid alignment algorithm, a visualization interface with extensive customization options as well as export and reporting capabilities.
