If you'd like to test the results of SubAligner, start by measuring something where the results will be obvious. I recommend a ground-plane measurement from a very close distance (~1m).

If that works, then try:
1. The recommended filters.
2. Moving farther away.
3. Speakers deployed at their usual height.
4. Microphone at head height.

Make sure you are doing the listening tests as well as measurements. I have found that when measuring indoors, the farther away you get the more difficult the measurements become to read. As reflections begin to dominate direct sound the phase trace goes FUBAR, but a listening test may still reveal differences, especially if you have been training your ears to hear the differences under previously more controlled circumstances.
