Activate Captions or check the 'S' counter at the upper left to see when Secrets are scored. Note that the first secret area shown here is automatically sealed shut 30 seconds after the player starts the level. See youtu.be/PRfoEAZDeNg for a video showing that area being closed off.
Also, a maximum Secret score of 87% is normal for this map, because a teleport pad is flagged as Secret, but the player character's axis cannot normally touch the surface of the pad before teleportation occurs. (It's not entirely impossible to get credit for the secret, just unusual. See youtu.be/bqZFs2oD8cA for an example.)
