Phase 2 always appears at the same time after the final hit on phase 1, even though phase 1's death animation can be longer or shorter because he waits until landing back on the ground before charging up into the ceiling.
So, uh...if you ever notice phase 2 starting unusually quickly after phase 1 goes away, that's why.
(This should be pretty obvious already if you're at all familiar with Cave Story modding. The phase transition is handled by an event that runs on the death of phase 1, and that event basically just does a bunch of ANPs/BOAs and stuff with WAIs in between. Whatever happens to those ANP'd entities happens separately from the control flow of that phase transition event.)
