As it turns out, it's due to a glitch in the game. Basically, if you ever enter the Sanctum at all (trigger the Blight battles or Calamity Ganon battle), then the Master Cycle Zero, Ancient Horse Armour and Amiibo rune will be disabled. However, if you then leave due to say, the Bird Man Research mini game, they won't be re enabled again afterwards, despite all NPCs respawning, quests clearing, etc.

So your save file is basically screwed if you do that. Or at least, ten times less convenient.
