TL;DW: command blocks are worse in 1.9, and putting them next to eachother causes quite some more lag. I still suggest using chain command blocks(with repeating command blocks)

This farm produces 41 iron per hour on average.
Also, putting furnaces on hoppers in Spigot actually increases lag, it does not decrease it like it does in vanilla.
Vanilla 1.8.3 does not offer much improvement in regards to hopper lag in comparison with vanilla 1.8.
Putting furnaces on hoppers will decrease the lag caused by hoppers by around a factor 2.
Finally, on Spigot, a zombie causes around 200 times as many lag as a single hopper.

It turned out to be quite a long video, so I cut multiple pieces out. The summary of the video would be:
- Hopper clocks are a-ok (you can reduce the relatively tiny lag using tile entities: youtube.com/watch?v=qEi-tKrxDNk)
- Comparator clocks are pretty bad, try not to use them!
- Fill clocks can fill a great bunch of blocks, but try not to have too many individual fill clocks as they (presumably) cause lag by outputting into the terminal.
EDIT: If you turn off the gamerule logAdminCommands, the fill clocks barely lag(similar to hopper clocks), which means you do not have to worry about lag from the fill clocks themselves any more. They are much faster, which means the commands they execute can actually lag more than if they are on a hopper clock.
