We made several orders on Bricklink in order to complete a bunch of our loose LEGO Star Wars minifigures and two sets. I did the autoselect off of a wishlist and Bricklink found five stores that had everything we needed which was quite the random list of parts. I'm not sure if that is the best way to get everything, but it was the most convenient.
