When walking around Hyrule, you will come across a patch of dirt with a hole, catch a bug in a bottle and pour it in the hole, the bugs will push out a Gold Skulltula from it's hiding place. afterwards you can plant a magic bean to show you have removed the Gold Skulltula from it's place. (Be sure to do this BEFORE planting a seed otherwise you may have to restart)
