Shadow Milk absorbed a fragment of the Ultimate Cookie's dough, then absorbed the powers of the other Beasts. Later, the lore says he begins losing his identity and sanity because he has become combined with the Ultimate Cookie and the Beast powers.
Shadow Milk Cookie
→ absorbs Ultimate Cookie's dough
→ absorbs Beast powers
→ becomes enormously more powerful
→ begins losing his original identity
→ becomes increasingly merged with those powers.
The Ultimate Cookie destroyed the original Shadow Milk's identity/personality. The Ultimate Cookie's dough is also specifically described as draining his life energy while amplifying his negative emotions.
It isn't simply "Ultimate Cookie killed Shadow Milk." It's more like Shadow Milk is being consumed/changed from within by what he absorbed.
