Knuckles decides that since no trains are in service, he might as well get back into the heart of Station Square by going through the city's luxurious hotel. When Knuckles gets in the hotel, he notices that Dr. Eggman/Robotnik is heading towards the elevator with something gleaming in his hand--he assumes that it's one of the pieces of the Master Emerald. Knuckles meets Eggman/Robotnik up in the hotel's dining room, but he realizes too late that the thing in his hand was actually one of the seven Chaos Emeralds. The dastardly doctor then decides to test Chaos 2's strength against that of Knuckles by having the two of them fight against each other one-on-one.
After Chaos' defeat, Eggman/Robotnik tells Knuckles that Sonic is really the one who's going after the Master Emerald shards. Eggman/Robotnik tells him that Sonic is going after the pieces of the Emerald because it would be senseless for just one person to go on a goose chase for something that valuable. As soon as Knuckles returns to the Mystic Ruins, he decides that it's probably time that he gets to the bottom of Sonic's "plot" to steal Knuckles' Emerald pieces. When Knuckles meets and fights Sonic, however, he realizes that Sonic was actually collecting CHAOS EMERALDS to prevent Chaos from becoming any bigger than it already is. It appears that Knuckles will have to fight Chaos in its fourth stage in order to keep its power under control again.

Although Team Star Fox dearly believe that Peppy has died, they refuse to abort their mission to exterminate the universal Aparoid population once and for all. Team Star Wolf have rejoined to help out in the trek down to the Queens lair; however, the extermination of the Queen is up to Team Star Fox!
