This area and Phantom Wasteland share secrets and parts od this dungeon. It means that you can get either of these here or there - I will cover some here, some there, and show you both variation of the secret pedastal below Custodian. Both dungeons are easily pinpointed because they are the both the first open areas in both main story branching paths. I'm not sure if they share secrets with second open world areas (The Eon Vault/Timeless Horizon), but have in mind that if you come across anything shared between these.
There is a secret with the craft shop below Custodian, the entrance is the hole on the ground just on the left of the dome area where The Custodian is. There is a catch though - if you spawn 2 empty slot, it means you will get all of the possible rewards for that secret, usually it spawns only 1 spot, so you will have to reroll. When you have 2 slots, you need to finish some optional dungeons to get 2 quest items that can be placed in the slot.
One other secret is the Supply Ship event - for that one you need to complete The Dark Conduit dungeon and do the event there, turn on the supply ship and then find 5 possible shuttles on the map. The placement is random, but I will show you where I got them for reference.

0:25 - Custodian NPC (always part of N'erud, no matter the main story path)
0:55 - Secret below The Custodian, Drzyr Replicator Craft Shop (1 Slot Spawn), Escalation Circuit

4:25 - Secret below The Custodian 2 Slot Spawn: Pulse Riffle
