Using Slash Extension, you can easily hit Skull Kid from far enough away to prevent scaring him off.
EDIT: hylianfreddy realized that you can do this in only one hit if you stand behind Skull Kid, so that's cool!
Old description: You just need to hit him 10 times. In this video I only land 8 hits before he dies, I think because I forgot to fully reload the room before I started recording.
