While the first form is very weak to Atomic Fire, both forms are weak to Crash bomber, so it's more optimal to use Crash Bomber for both forms and not bring up the menu a 2nd time to switch. However, Crash Bomber can only be used 7 times before you run out. Thankfully, there's a way around that.
Hitting the main part of the machine with Crash Bomber will cancel out the explosion and let you get off multiple shots in a single jump.
On top of that, there's a very precise height you can shoot from to let the the bomb explode and hit Wily multiple times with one shot.
