To use rails+chest minecarts for infinte storage every other block, you must place the hoppers under the storage minecarts one block further away from the redstone torch. Otherwise, the design will not work. The redstone torch blocks the hopper under the minecart; by moving it forward by one block you move it away from the radius of the torch's effects. If you are still confused, let me know and I will send you a screenshot. Hope this clarified things and a big thank you to drankisdank for pointing this flaw out to me!
