So this is what the Z Chips have been repurposed for. Instead of summoning Zero to do an attack like in the original game, getting all 4 chips allows you to play as Zero after beating the game. You can even play as him through New Game Plus if you want to experience the whole game from the beginning as him. Now, Zero doesn't have the full moveset you'd expect from him. He doesn't get new abilities from beating bosses, he has 3 extra attacks from the start, and that's all he gets. However, he's by no means weak, as these developers are Mega Man Zero fans, and we've got the combo system from that series here. Zero also doesn't have any story cutscenes in levels, like playing as the navigators in X8.
