If your speakers are not phase compatible through the region where you want to combine them, the sum may have large peaks and dips even after performing the autoalign function.
To confirm, export your measurements and open them in another audio analyzer where the IR delay can be adjusted to make the phase data actionable. While you may not be able to fix this without all-pass filters in the P1, you can do your best to limit the damage.
