*TIME STAMPS IN DESCRIPTION*
When the worlds got separated, Pongo and Perdita's 99 puppies also got scattered among the various worlds. As you find and free each group of puppies you can return them to the Dalmatians house in Traverse Towns' 2nd District where Pongo and Perdita will thank you with various rewards. Collecting the Dalmatians acts as a side quest, not a requirement to complete the game. However, doing this will not only award you with very useful upgrades and items, but collecting all 99 Dalmatians is needed to unlock the secret ending at the end of Kingdom Hearts.
