X is part of the 17th Maverick Hunters special unit (captained by Sigma), with the goal to suppress maverick's rebellions, which are reploids gone berserk for mysterious reasons. It is later discovered that Sigma was actually planning this all along to test X's potential and begin a brutal war for "evolution". He creates his own Maverick army by making other reploids go maverick, setting the base for the whole X saga. (JAPANESE cutscene)
