I'm afraid I can't share the Cheat Engine codes because the addresses change every time (and for some reason I suck at finding pointers), but I'll guide you in as to how I find the addresses every time. Also, if you want the addresses for the fight with Gamma, read the note below.
Before that, you should know the basics on how to use Cheat Engine.
To find the health address, start the battle and search for a Byte, value 0. When you hit Knuckles and his health is now 2, search for 1. When you hit him once more and his health is now 1, search 2. If you don't have the address yet, let Knuckles kill you and continue the search with 0 (Knuckles has 3 health). In short, the address stores how many times Knuckles' been hit. When you find the address, just freeze it to 0.
As for the invulnerability period address, first freeze Knuckles' health, as that'll help a bit. Now, when you hurt him, quickly pause the game and search for an unknown initial address, byte. Then unpause and pause again real quick. Search for a decreased value. Keep doing this over and over until Knuckles touches the ground from his jump. At around this point, do an unpause-pause-search again twice more, and then wait until Knuckles stops running away and stops blinking. Now, search for 0. If you don't have the address yet, repeat the process. Basically, the address stores how much invulnerability time Knuckles has left. Once you've got it, freeze it to 0, so that Knuckles can get hit over and over.

On the Gamma battle, the game readjusts the addresses whenever you die and the battle restarts. No idea why this doesn't happen with the Mystic Ruins fight. So make sure you search several times for the values 0, 1 and 2, because you can't kill yourself to search for 0 again, once you've reached 2. When on your address results you find something like 0BBB****, that's probably the address.
