After receiving a mysterious letter from the Sky Realm of Estalucia, the Captain and the Grandcypher crew set out to continue their journey. Along the way, they are drawn into the Sky Realm of Zegagrande, where they rescue a young girl named Lyria and encounter Rolan, a traveler investigating strange primal beast activity.
The crew soon discovers that the Avia Church and the fanatical Lilith are conducting experiments to harness the power of primal beasts using ancient technology. Their goal is to awaken powerful entities, reshape the skies, and create a new world under their control. As cities fall under attack and primal beasts are corrupted, the crew travels across Zegagrande, forging alliances and freeing legendary primal beasts from Lilith's influence.
Lilith ultimately succeeds in awakening the colossal primal beast Proto Bahamut Versa, whose immense power threatens to destroy the entire Sky Realm. The Captain and their companions confront Lilith and battle Proto Bahamut in an epic final showdown. With the combined strength of the crew, the primal beasts, and the bonds they've forged, Versa is defeated, ending Lilith's plans and restoring peace to Zegagrande.
After the battle, Rolan reveals he is more than an ordinary traveler, having secretly guided events to protect the Sky Realm. With Zegagrande saved, the Grandcypher crew resumes their voyage toward the legendary island of Estalucia, continuing their endless adventure across the skies while new challenges await beyond the horizon.
