In this video, I collect all 28 coins in The Sewers. Count them yourself, preferably out loud. Despite this, the game insists that only 24 coins were collected.
The issue here appears to be that if more than one coin is collected at the exact same instant, it registers as only one coin. There are four groups of two in the elevator section which are like this, and collecting both coins in each only registers a single collection.
Respawning at checkpoints does not appear to affect this behaviour.
