I hope this story will explain everything in the Fire vs Water storyline.

This is kind of a backstory of almost every major character in the other stories. Before Alcatraz Poplar, his father Francisco Poplar ran unorthodox experiments on Pokemon. He made them more human-like, capable of talking and even gave the genderless Pokemon sexes. One of them being a Mew which he named Pinky. The region caught notice of this and tried to force him out of his power. Francisco ends his life and asked his son, Alcatraz to be in charge. The lab was later destroyed before Alcatraz relocated. Pinky at the time was cryogenically frozen but was set free when backup power ran out.

Wandering out of the destroyed laboratory, she finds a boy named Marcus Dustin and hides with him for a while, learning that the region is at war with multiple Pokemon Teams; most notably Teams FIRE (kidnapped trainers), WATER (very little of the region's military), and GRASS (The Professor and the rest of the region's military). A P.O.W. from the Fire Team shows up and tells Marcus all about what he experienced and stays with him. Unfortunately, one of the Fire Team's guards hunted him down, killing both the prisoner and Marcus.

The guard then kidnaps Pinky and imprisons her with hundreds and thousands of civilians and their Pokemon, but hatches an escape plan with a rebellious Arcanine and other prisoners. The plan did not go as expected, as the building was destroyed in the final battle. After hours, they're set free, and Pinky wanders off once more, finding a Pikachu who is seeking revenge on the Fire Team.
