Shinra boxes at the train station and before the elevator down to the furnace can be respawned by crossing a specific border. Potions and Moogle Medals are granted at random by destroying the shinra boxes. By respawning the boxes you can max out both Potions and Moogle Medals, but in order to max out Moogle Medals you'd have to grind for 9 hours or so. After you take the elevator down to the mako furnace there are no more boxes that can be infinitely respawned.
Potions are capped at 99.
