The answer is always YES. SubAligner can be used with any sound system configuration because it relies on relative distance offsets of subsystems, not individual elements.
As explained by the L-Acoustics Preset Guide, d&b Line Array Design manual, NEXO NXAMP manual, and RCF Pre-Alignment Delay guide, if you can define the acoustic origin of the array then you can use a distance based alignment method.
