Destiny 2's Lore and Story in the Monument of Triumph update gives us the answers to one of the longest running mysteries in all of Destiny. Namely, the origins of Xur. As it turns out, he is a member of a species called "The Jovians of The Many Moons" which hails from the Outer Giants. Six, who we now know they once called "The Alchemist" was worshiped by them as a god. The Nine gave the Jovians human bodies to inhabit and in doing so saved them from calamity. But when Xur was chosen to ascend and become their first Emissary, Six made it clear that the Jovians had been shaped to create Xur and that they were no longer needed. And so, with but a thought, Six killed all the Jovians but for the one mysterious survivor that became an agent, whose will is not his own.
