This uses the new "testfor" command from the 1.5 snapshots.
It subaracts the number of players on team 2 from those on team 1 upon the location of the flag.
So it is "testfor @a[x,y,z,r,team=1]" - "testfor @a[x,y,z,r,team=2]"
"x,y,z" are the coordinates of the flag
"r" is the radius from the flag you want to testfor
