The story begins with Derrick Cole, a U.S. soldier who awakens in a mysterious research facility with no memory of his past. Before he can understand what happened to him, the facility is attacked by armed soldiers. Derrick is rescued by Alex Hendrickson, a mysterious woman who seems to know him and possesses extraordinary combat abilities.
As Derrick and Alex escape, Derrick discovers that he is far from an ordinary soldier. He was previously subjected to a secret military experiment involving T'langen, a substance derived from an alien race known as the T'lan. The experiment has given Derrick incredible physical abilities, including superhuman strength, speed and energy-based powers. Derrick is also revealed to be the sole surviving member of the military's Alpha Project.
The mystery becomes even stranger when Derrick learns about Site Zero, a massive underground complex in Japan inhabited by the T'lan. The facility is connected to Nexus, a powerful being controlling the T'lan. The T'lan intend to use a network of rockets to spread their forces around the world, effectively beginning an invasion of Earth.
Derrick and Alex attempt to stop Nexus, but they repeatedly encounter Solus, one of the most powerful T'lan and an avatar of Nexus. Solus is nearly unstoppable, forcing Derrick to gradually recover and develop his T'langen abilities. Meanwhile, Derrick begins recovering fragments of his memories and discovers that Alex has a much deeper connection to the experiments than he initially realized.
Eventually, Derrick reaches Site Zero and confronts Solus. Alex is apparently killed, while a nuclear strike on the facility triggers a mysterious phenomenon called the Pendulum Effect. Instead of dying, Derrick is transported 15 years into the future. He discovers a devastated world where the T'lan invasion has succeeded and humanity is struggling to survive.
Scientists in the future explain that Derrick's connection to the Pendulum Effect gives him a chance to travel back through time. With enhanced T'langen abilities, Derrick returns to the past and relives the events that led to the disaster. This time, he is able to change the outcome: he saves Alex, prevents the T'lan's global attack and ultimately defeats Solus and Nexus.
The game concludes with Derrick and Alex escaping as Site Zero collapses. However, the Pendulum Effect begins affecting Alex again, pulling her toward the future. Derrick must decide whether to remain in his own time or follow Alex into the future. Choosing to follow her produces the game's alternate ending.
