The final boss segment and the music are my two biggest let downs with the remake. On the subject of music the ending song "The Order of Death" was replaced due to copyright issues. The audio in general also seems to be incredibly quiet to the point you often cannot hear the music or dialogue properly.
Not every plot point is included below just what I thought was necessary for comparison. Timestamps provided for your viewing convenience. Remake is played on combat 2 so there may be a enemy here or there missing in certain encounters. For example heading to activate the laser on combat 3 there will be 4 virus mutants.
