We recently found a higher quality version of the footage of Samus in Marvel: Ultimate Alliance on Vimeo. Samus and Link were either intended or desired to appear exclusively in the Wii version. The rumor is that Vicarious Visions proposed Samus (and Link) for inclusion, but Nintendo ordered their removal when the demo showed them on the PS2 version, as you can tell by the buttons in the footage. Samus would have used various abilities from Metroid Prime, including her beams, and a mysterious new ability called Chozo Blood Rights. What a shame this never happened.
