If you skip selling bombs to Barnes and buying water bombs then you only have 485 rupees (the normal route you'd have 494 after buying water bombs). This is easily remedied by grabbing 9 rupees in the grass during the Telma escort, which won't cost a second of time since Telma's carriage goes slow.
Get the ant by the tree in Kakariko graveyard, LJA onto the ledge, and swim out of bounds behind the rock to enter Lake Hylia. Then clip out of bounds to Lakebed, open water bomb chest in first room. This gives you 10 water bombs. With the other route (buying water bombs from Barnes), you'd have 13 water bombs at this point. Using "hold position" on DA2 is a little different than in DAO. In DAO, you could hold your companions' position. No matter how far your main character walked in an area, your companions would stay still completely until selecting "move freely". If you moved far enough away, then selected "move freely", your companions would instantly appear on screen. In DAO, doing this in front of a gate caused a companion to instantly appear behind it, leading to a huge sequence break.
In DA2, if you select "hold position" on your companions, then move your main character to a certain distance, your companions will break hold and run until the distance gap has shrunk, which means they don't instantly appear on screen.
However, there is a way to increase the distance gap between the main character and your companions.
On 360, hold left trigger, press right bumper to change characters, select "move to point" for each companion, press right bumper again to go back to your main character, and finally let go of left trigger. Watch the dots (your companions) on the minimap move until you think they've reached the spot you selected. Then do the same thing over again. Eventually, with enough distance, your companions will instantly appear on screen close your main character.
If you time it to where 2 companions appear on screen at almost the same time (while using the main character to run against the right corner of the gate), one will appear behind the gate in the docks, allowing you to complete the Blackpowder Promise quest early.
The cutscene trigger normally makes everyone appear close to Arishok. If you don't leave the area at about the same time as the Arishok cutscene occurs, you'll be trapped behind the gate with no way out.
Go to the "leave area" location you see in the video. After getting to the "leave area" spot, hold left trigger, switch to the other person behind the gate, select "move to point", press right bumper to go back to the person in front of "leave area", let go of left trigger, and watch the dot on the minimap. When the dot has almost completely crossed the small "x" on the minimap, start mashing A button like crazy.
If you timed everything right, after the Arishok cutscene (which contains an invisible Javaris if you skipped meeting him), you'll be able to leave the location. The effects of map glitching are probably very similar to DAO. Have a cutscene occur at the same time as loading an area. In DAO, you'd either end up out of bounds or at a random spot inbounds depending on the location and the cutscene.

If I remember correctly, a couple of bosses have a cutscene immediately following a door opening. This could be used to potentially freeze those bosses in place (or other enemies helping the boss). Saving the game skips the cutscene. In certain instances in a speed run, this should be faster than fast skipping all the dialog in a cutscene.
This also works if you trigger a cutscene while walking. During Jacob's loyalty mission, a cutscene will occur when you touch a certain area while walking. If you save the game just as you touch the spot, you'll skip the cutscene and all the enemies.

Find a way to do this quickly, and it should save a couple of seconds in Bee Luigi Takes Flight.
